Will it delete my files?

No. WebRun only builds a ranked list of candidates and posts it for approval. Deleting a file or emptying the recycle bin is always done by a person inside TeraBox.

How does it decide what to put at the top?

It ranks by space reclaimed: the largest files that have gone longest without being opened come first, so a short list of items frees the most storage.

Can I protect folders I never want listed?

Yes. Name the folders to leave alone, such as archives or client masters, and WebRun skips them entirely when it builds the queue.
