Will it automatically dispute fees with the bank?

No. Disputing a fee means contacting the bank, which is an external communication requiring human judgment. WebRun surfaces the anomalies in Google Sheets and Slack so your team can decide which fees to dispute and send the message themselves.

What fee types does it catch?

It catches any transaction Trovata classifies as a bank fee, including wire fees, account maintenance fees, ACH charges, and service charges. The scope depends on how your bank reports fee transactions in its data feed.
