No. WebRun only reads the recipe cost and sales mix Restroworks already has and calculates margin from them. Changing a menu price or a recipe is a decision for the chef and management.

Which items get flagged as the biggest concern?

High-volume items with low margin are called out separately, since a popular item selling below a healthy margin drags on the whole menu's profitability more than a rarely ordered low-margin item does.

Does it cover every outlet or just one?

It covers every outlet on the shared menu, so a margin problem specific to one outlet's local pricing or portioning still shows up in that outlet's own numbers, not just the chain average.
