Does this change our metric models or cubes in Kyligence?

No. WebRun only reads the values the models already compute. Metric definitions, cubes, and semantic models are never edited.

What if a metric model has not finished building for the week?

It is logged as pending in the sheet rather than a guessed number, and picked up on the next weekly run once it finishes.

Can we track metrics from more than one model?

Yes. Point WebRun at every metric model you want tracked and it exports all of them into the same weekly sheet.
