How does it know what the minimum acceptable margin is?

You tell WebRun your floor margin, for example 30%, and it flags any transaction below that. You can also set different thresholds per category if your margins vary across departments.

Can it catch manual overrides where a staff member typed a lower price?

Yes. Lightspeed logs the final sale price and the cost for each line item, so WebRun can spot any transaction where the sale price dropped below your set thresholds, regardless of whether it was a system discount or a manual override.
