Does it move milestone dates or reassign owners?

No. WebRun only reads the milestones and owners already set up in FactoryLogix and reminds the team. Rescheduling or reassigning a milestone still happens as a person, inside FactoryLogix.

What counts as overdue?

Any milestone whose due date in FactoryLogix has already passed without being marked complete. Those are called out first in the Monday reminder so they get attention before the week gets busy.

Can it check more often than weekly?

Yes. Monday is the default for a weekly program review, but the schedule can run daily if your NPI programs move fast enough to need a daily check instead.
